SS-31 is a synthetic tetrapeptide, H-D-Arg-Dmt-Lys-Phe-NH2, of the aromatic-cationic class: basic and aromatic residues alternate along the chain. Dmt is 2′,6′-dimethyltyrosine, a tyrosine with two methyl groups on its aromatic ring; the N-terminal arginine has the D-configuration, and the C-terminal phenylalanine ends in an amide. Its three basic groups are the arginine guanidine, the lysine side-chain amine and the free N-terminal amine, and the amide terminus carries no negative charge, so the molecule is strongly cationic at neutral pH.
The catalogue lists CAS number 736992-21-5, the molecular formula C32H49N9O5 and a molecular weight of 639.79 g/mol. Short, highly charged peptides like this are retained weakly in reversed-phase HPLC without an ion-pairing agent, and they give intense multiply charged ions in electrospray mass spectrometry.
